1.     鱼类行为学

研究鱼类的繁殖行为、摄食行为、学习行为以及行为的发育等，探索鱼类行为学的普遍规律，从而为更好地进行鱼类资源开发利用和保护提供基础；同时利用多种分子标记，通过个体亲缘关系的分析，研究鱼类物种的交配系统、空间迁移及生态适应等。

2.     鱼类进化生物学

围绕生物多样性的形成与维持机制问题，通过整合分子和形态学数据，并借助新的基因组学技术，采用分子系统发育分析及系统发育比较的方法，重建东亚淡水鱼类尤其是鲤形目鱼类的系统发育关系，深入开展鲤形目鱼类宏进化的基因组学机制研究；在青藏高原逐步隆升、东亚季风气候形成及第四纪冰期背景下，重点研究鲤形目鱼类新近物种分化模式及分子机制，并探讨表型和基因型随时间和空间的变化规律，估算进化的节奏及模式等。

3.     鱼类生态学

基于稳态转换概念，评估水电工程修建前后长江上游干流鱼类群落变化；利用物种生活史特征与种群增长率的关系，论证短期禁渔对鱼类资源增长的局限性和长期禁渔的必要性，为十年禁渔政策提供理论支撑；研究赤水河在长江上游水电开发影响下对珍稀特有鱼类的重要作用。

4.     保护生物学

基于种群生产力分析，计算中华鲟的最小可存活种群；通过个体亲缘关系分析，研究中华鲟野外群体遗传多样性和繁殖策略；通过将中华鲟的环境水温划分为胁迫、缓冲和适应3个区间，论证宜昌江段为中华鲟现阶段最合适的产卵场；采用水下声纳视频和环境DNA方法，监测中华鲟亲鱼野外活动规律；基于水温、流量等环境因子对中华鲟繁殖的影响，阐释近年来中华鲟没有野外繁殖的原因；提出了修复中华鲟产卵场、增加放流个体大小和数量的综合性保护对策。量化长江四大家鱼繁殖所需水文条件，为科学实施生态调度提供有力指导。
